Should there be a DS Case template too, you think? It's tempting to buy up some old small capactiy SD cards on the cheap to store them.

Unless you can find a place that sells sd cards very very cheap, buying an individual sd card for each game isn't a good idea...

The virtual games are pretty small, right? You should be able to find old 16 and 32 MB cards for cheap, I would think. And maybe some sticker printing...
Oooh, this might get expensive in the long run... :)
Though this is a digression. :)

Do you know of a place that sells sd cards that small anymore?

I don't see that happening. As much as an NES drop is needed.

eBay's got a bunch, for example, here's 10 for $19.99 + shipping (an addtional $19.99 to Canada, sadly): http://cgi.ebay.ca/lot-of-10-New-SanDisk-64MB-Secure-Digital-SD-Flash-Card_W0QQitemZ190132580868QQihZ009QQcategoryZ50523QQrdZ1QQssPageNameZWD3VQQcmdZViewItem
Although I would think pawn shops or small electronics stores might have the small ones on clearance. The largest N64 games are 32M, by the way, according to http://web.mac.com/stewart.lawrence/iWeb/wii/VC%20Stuff.html

SD cards do not fit in a DS card case. The DS cards are a little bigger than a SD card.
SMMM:
You could always snap it in where the manual's supposed to go.
