I'm not sure what I'm doing wrong, but every time I use the paintbrush tool on an image, something goes wrong.  I use the tool to clean up creases and such, the image looks fine, but when I print it out, there are brown marks where I used the tool.  This happens especially on black parts of images.  Any ideas?

What paintbrush do you mean? The clone stamp maybe?

What I think it could be is that it's almost black on the screen but the printer makes brown out of it because of the relative colormetric..... Can happen if you use the clone stamp and clone an area all over the place where it's not black enough for the printer.... But brown....? My printer then makes rather grey colors out of it....

You're probably better off using the clone stamp tool in general for repairing scratches or rips or places where the scan isn't good.
