I go alphabetically by system.  If it is a series of games I go by the title of the first.  Like for nintendo I have Wizards & Warriors, Ironsword, Wizards & Warriors 3.  I do the same thing with my movies & music.

I'll do it by system (but I don't order the systems alphabetically ;D), and then alphabetically so it is easy to find them.

Boy, I'm gonna stick out like a sore thumb. I sort mine by Type, then Unique Product Code (UPC or "Barcode Number"). Separating by type (and by that I mean my Handhelds are separate from my Disk based, which are both separate from my Cartridges) is really only because I don't want my DS and GBA games intermixed with my Wii, 360, and GCN games, and neither mixed with SNES.

And UPC allows games to stay in a very specific order, set first by Publishing Company, then Date Released. Up until now it's worked wonders (though my 360 games do seem to get mixed up if I have Platinum Hits incorporated. It's the only time where a new UPC is incorporated, as opposed to Greatest Hits or Player's Choice which retain their original code).

I sort by system and then alphabetical. If it's a series, I place them together regardless of system.

I'm still trying to figure out how I want to sort them.

Right now I have then sorted by Generation > System > Alphabetical.

I have mine in order from oldest generation system to newest followed by alphabetical after that.

I have them split in Greatest hits to Normal releases. i sort them by 3 different factors, First party, series and what games i play more, normally pack-ins go first. So with my Wii it goes, Wii Sports then Mario all-stars, galaxy, NSMBW, Super Paper Mario, ect. then Zelda, Metroid and from there other titles in order of how often i play them. As for by system, its in no specific order, from Left to Right, it goes Wii, 360, Xbox, Gamecube, PS2, PC. and on my 2nt shelf it goes from top to bottom  N64 with empty SNES boxes behind, SNES, GBC Boxed, DS, Vinyl LPs/Game guides, PS1/ empty Genesis boxes, Magazines and DVDs. Genesis games are in a cassette tape holder with GBA loose paks and GB and GBC are in with my controllers.

I keep mine by system then alphabetically. Of course I try and keep nintendo w/ nintendo grouped together same with sony etc. The only thing I would say I do different is in my PS3 collection I have two sets, one with the original red PS3 spine labels and another with the newer black logos. I found when I kept them all in alphabetical order it just looked like a giant unorganized mess lol.
