Where can I get empty boxes for NES and SNES games? And should I just print these covers and affix them to the boxes (what would be the best way to do that)? The only games I have the boxes for are Shatterhand on the NES and Donkey Kong Country on the SNES and they usually cost a lot on eBay and Amazon. I just need a box that's the correct shape and measurements.

No such empty boxes exist to my knowledge, you have to do it from scratch yourself.

Open your box, scan it, make Paintshop template out of it, using high quality raws recreate the box and finally professionally laser print the creation on to a cardboard that has white side and cardboard color side.

That is the best advice that I can give.
