I compared the Gyromite cover to other NES covers and it definitely looked washed out in comparison. The black in the cover looks more like a dark gray and the red in the "Nintendo" logo is a darker shade of red as opposed to bright red on the other covers.

Sorry to say but that's your print that is screwed.
I have used same paper brand and type (HP semi-gloss photopaper always) with same printer settings always.
I just checked and compared my print of the cover with other NES black serie covers and the color are same pure black with identical red tone of the Nintendo logo.

Actually I haven't printed it out, I was just comparing the actual images. I'm comparing it right now with another "black box" cover and the colors are definitely off.

That's yer problam.

Yes on screen there is miniscule difference in shade of red (black is same black), but when printed there is no difference.
