Have you tried applying the 3 player patch to the Trials of Mana rom to see if it works?
I've applied the patch to the rom which seems to have applied successfully (the rom still boots up with no issues), but I haven't got around to plugging in 3 usb controllers and playing up to a point where 3 players can be properly tested. But I'd like to think that it works.
