I noticed this with Super Mario World 2. On the cover, the red line under Super Nintendo Entertainment System. It overlaps with the side cover. Is that how it's supposed to be? I printed everything right and that's just how it appears to be.

Depends on the game. There are quite a few boxes that do this

The SNES retail template was, well, sort of a loose recommendation to publishers with regards to how their packaging should look.  But to be fair, that was before everything was done digitally, so it's entirely possible that each company had to make their own template using supplied images from Nintendo. Who knows for sure...
