My collection's too small for that. Keeping a series together is more important to me.

I have struggled with this at times. I am 95% alphabetical order, but when it comes to series, I hesitate.  For instance, I keep The Legend of Zelda and Zelda II The adventure of link together (and just file them both under LoZ).   But then there's Contra and Super C, those I place alphabetically.  Same thing with Star Tropics and Zoda's Revenge Star Tropics II.  However Metal Gear and Snake's Revenge are side by side (mostly because there is a cover for Snake's Revenge that says Metal gear on it).

In a main series with several entries I put them in timeline order, so for the Zelda series on handheld (using Lumberjack's awesome template) I keep them all together, they start with Minish Cap and end with Spirit Tracks.  Another example is the Resident Evil series.  On PS2, Outbreak and Outbreak File 2 come before Dead Aim in the timeline, so those are not alphabetical.  The PS2 RE games are...Outbreak, Outbreak File 2, Code Veronica, Dead Aim, RE4.  So technically neither alphabetical nor numerical order.
But also there is the hell that is when a series changes name...such as Super Mario Land...Super Mario Land 2...Wario Land Super Mario Land 3...Wario Land 2, etc.   Where does THAT go?  So in that Case I keep the series together until there is an official name change and sequels to that change, which I then place alphabetically, treating them as two separate series.  So in this example I place Wario Land SML3 in the Ws.

Yes, save for games in a series which may slightly deviate, which I will lump together.

I do like Megatron.  I have the two Zelda NES games and my NES Wizards of Warriors games together. My alphabetical order is goofy though.  I alphabetize from right to left.  My reasoning is if I were to turn them vertical counterclockwise ninety degrees, they would still be alphabetical in the way I'd like.  I do all my media that way.  None of my friends understand the method to my madness.

I'll make slight variations based on series but it is not often. I put all Zeldas under "L" for Legend of Zelda and Ultimate Mortal Kombat 3 is next to Mortal Kombat 3.

Ehh i guess it just depends ... maybe i'm 98% alphabetical  ;)

Currently fully alphabetical (by system, obviously).  Which has led more than 1 friend to look at me funny when I have Zelda 1 under "Legend of Zelda" and Zelda 2 under "Zelda"

From time to time I debate moving series together (all of which have been mentioned -- Zelda, Contra, Wizards&Warriors) but then you get into "What if..." situations (like SML already mentioned)... it's much easier just to have them be consistently alpha.
Attempting a complete NTSC-U NES set.  Sell me your games!

Does anyone else blend all handhelds together alphabetically and not separate them by systems?  I have tried it both ways, but since I like to have matching spines for series like Zelda, Dragon Quest, Final Fantasy, etc - and these games are cross platform (gb/gbc/gba/ds/3ds) but I NEED to have them side by side, so instead of a "series section" and then separate the rest by system, I just alphabetize the lot and let it sit.

3DS and DS are on their own, GB, GBC, and GBA are blended.

Non-Nintendo portables are on their own as well.

Alpha Numeric. Numeric and then Alphabetical. If I still had 3rd birthday for PSP it would be the first on the shelf.

But systems are all kept separately with the titles arranged alphabetically. I feel it would look odd having them all mixed together.
