What Nintendo should do...

Re-release 5th, 10th, 20th etc., Anniversary Versions of games in their original format (on actual NES, SNES etc. carts). Just for pure collection sake i would likely fork over the cash for each version. Who wouldn't fork over say $30 for a brand new Zelda cart and box made by Nintendo? Hell they could even include a small art-book and/or video that highlights what this game meant to gaming and what the series is up to nowadays.
In order to make this profitable for Nintendo and keep it from getting flooded they only release the game for 1 month (maybe more but no more than 3 months). After that you have to wait until the next anniversary edition (minimum five years later). They could have a staggered release too. Say Nintendo re-releases 12 titles in one year. Once per month of the anniversary year. To give people incentive to buy the whole collection include a $10 off coupon if you buy next month's re-released game.
At the beginning of that anniversary year they would re-release an anniversary edition console. The anniversary console would look far different each anniversary and would "keep up the times." Meaning video/audio output changes, wireless controllers (bluetooth or whatever comes next). Include one Golden or Platinum cart w/ each system that is ONLY sold with the system (they would choose the game based on trends of popularity, ex: Zelda would be a smart move at this time).
EVERYTHING would be a timed release so get it while its hot!
My two cents ;)

Quoting for genius. This would have all collectors collectively shitting themselves and really give the classic gaming community a boost, which it sorely needs IMO.

That makes sense since you could use the Wii U controller as the bottom screen and the TV as the top screen.

Sometimes it seems like people forget that Nintendo is trying to sell games to kids. Kids don't know what a gameboy is anymore, and a lot of them won't play N64 games because they look bad. I'm sure a ton of retro nerds like us would buy new legacy hardware, but that market is so small compared to the younger audience.

I truly don't get all the "Nintendo is killing themselves" that people give out. Wii was the top selling console of its generation. Their games are still just flat-out fun. Yeah, so-called "Hardcore Gamers" have went to PS3 and 360... but in my mind, FPS and sports titles does not define "Hardcore gaming"
Ah well, to each their own I suppose.
