Assuming your GameCube has a mod chip, yes you can run emulators on a GameCube warm a burnt mini DVD.
You can purchase printable mini DVDs to put art on them (if your printer can print directly onto discs)
Use a google search term such as 'nes emulator on gamecube'
As for mapping controls, that would be dependent on the specific emulator.
Pitfalls are that GameCube emulators are not the greatest. As others have said the wii has better options, but an xbox would be even better. Perhaps more importantly the GameCube laser is extremely picky, especially with mini dvd's., so even if you mod the cube, print the disc and burn the game, you may find that the console refuses to read it anyway..
