Problem solved.

I found exactly what I need for to do this from a fellow modder and thought I'd share with you guys.

The point is that the MOBO has USB, and the NES controller ports are not USB, so you need something in between (a converter board).
This one is sold at a great price point and is recommended by many modders (you'll need some basic soldering skills): http://www.raphnet-tech.com/products/4nes4snes/
You can wire it directly to a USB header cable, and then plug that into the MOBO. http://www.newegg.com/Product/Product.aspx?Item=12-200-735&Tpk=N82E16812200735
Then you can connect the controller ports to the 4nes4snes board.
Thanks wilson735 from PCPP.
