I have fixed some of the barcodes and added a few covers

These are really starting to look good! Still just need to be careful with that low-res art (which looks like it's mostly in your older covers, and I know that you're going back and cleaning a lot of those up).
Also, LOVE this even though I know it was about the easiest cover on the planet to make :P
edit: Here, you can use this so you don't have that little bit of black around the titles from magic wanding them out of my covers ;)

Ok, this took far too long so I hope it's helpful:
Ace o Nerae - Looks great, back might be too low res but otherwise good.
Art of Fighting - Art is way too low res.
Art of Fighting 2 - Back MIGHT be ok, front is a mess. Higher res versions of that art definitely exists.
Aladdin 1 - Not bad, weird crop though.
Aladdin 2 - Same issue, logo is messily cut out too.
Beauty and the Beast - Nope! Way too low res.
Bishoujo Senshi Sailor Moon - Not bad, back is great. Pick another image for the front though.
Bishoujo Senshi Sailor Moon Another Story - Nice! Logo is jagged and pixellated though.
Cotton 100% - Nice, weird crop on the front and off centre. Looks weird for a balanced image.
Chrono Trigger 1 - Nope. That ones a mess.
Chrono Trigger 2 - Same issue, way too low res.
Chrono Trigger 3 - Same.
Der Langrisser - Not bad. Spine logo dosn't work though.
Dragon Quest V 1 - Front is too low res.
Dragon Quest V 2 - Better.
Disney's Magical Quest starring Mickey Mouse - No complaints!
Disney's Magical Quest 3 starring Mickey & Donald - Logo is crap, mickey's face is covered.
Fatal Fury - Front is way too low res. Back is perfect. You need that level of sharpness.
FF4 1 - Not bad.
FF4 2 - Same.
FF4 3 - Neat idea, I like it. Probably need a spine logo on those if your going to do a collection that way.
FF5 1 - Not bad.
FF5 2 - Pretty much the same.
FF6 1 - Good, logo is the wrong way though!
FF6 2 - Same!
Gradius 3 - Looks fine, odd crop on the spaceship but with some art it can't be helped I guess. Consider having elements of the image popping out over the borders?
Magic Knight Rayearth 1 - I now want to play this game, whatever it is! Good job. Logo on the spine sucks though.
Magic Knight Rayearth 2 - Same.
Lagoon - Smooth, good work.
Puzzle Bobble - Great! Never crop logos though. Spine and front need looking at.
Record of lodoss war 1 - Killer! Consider changing some of the "Super Famicom" elements between white and black depending on how dark the background is.
Record of lodoss war 2 - That one I really like.
Rockman 7 - Eh, it's alright, a little low res. Again consider cutting out elements and have them "popping" out of the rest of the image over the borders and whatnot.
Rockman X 1 - Same comment. Back is too low res, would look way better with megamans legs on top of the template borders.
Rockman X 2 - Low res!
Romancing saga 1 - Nope! Low res.
Romancing saga 2 - Better. Logo is messily cut out, art is still a little low res. You've also changed the font for your barcode. Keep it consistent with the rest of your covers!
Romancing Saga 2 - Not bad. Logo....eh.
Romancing Saga 3 1 - Back is fine, front is low res. Logo is too.
Romancing Saga 3 2 - Low res.
R-Type 3 - Good. Front logo is too close to the right though.
Tactics Ogre 1 - Yep, good work!
Tactics Ogre 2 - Same.
Tactics Ogre 3 - Same.
Tales of Phantasia 1 - Nope! Low res.
Tale sof Phantasia 2 - Much better, bad logo placement.
Tales of Phantasia 3 - Same.
Lion King - Good, logo is wrong way though.
Jungle Book - Good! Back is too low res though.
Samurai Spirits - Smooth, watch those logos though.
Seiken Densetsu 2 1 - Great! Consider switching those SFC elements to white on dark backgrounds though.
Seiken Densetsu 2 2 - Same.
Street Fighter 2 1 - Rad!
Street Fighter 2 2 - Smooth, low res though.
Street Fighter Zero 2 1 - Good! Don't crop those logos though!
Street Fighter Zero 2 2 - Great! Front should be centered though. Looks weird.
Bomberman Games - Looks fine.
Super Donkey Kong - All Low res. Logo is messy.
Super Donkey Kong 2 - Front is fine if a little plain. Back is low res.
Super PC Genjin - Front good, back is low res.
Super Metroid 1 - Not bad, logo is off centre.
Super Metroid 2 - Same.
Super Mario RPG - Fine.
Super Mario Kart - Nope! Low res.
Super Mario World - Fine.
Super Ghouls and Ghosts - Back is too low res, front looks great. Might be a bit to the right though. No logo cutting!
Super Puyo Puyo 1 - Digging it. White SFC elements though? Might work better.
Super Puyo Puyo 2 - Eh, not bad.
Super Valis - Not too shabby.
World Heroes 2 - Cheeky! Looks fine though apart from sloppy logo cutting.
Yoshis Island 1 - Fine.
Yoshis Island 1 - Fine.
Yoshis Island 2 - A mess.
Zelda 1 - Not bad, back is low res.
Zelda 2 - Back is low res.
My advice? Remove the bad covers and fix them. I'd also advise having one cover for each of your styles (i.e. one regular, one full art). It cuts down on thread clutter and some of your variations are so close that they are redundant. Also, get off the magic wand and start learning the pen tool for doing your selections. It will make your work look far more professional. Low res art and logo cutting need to go as well.
So in summary:
- NO LOW RES!
- Learn the pen tool.
- Consistency.

Have you printed any of these? I feel like your going to have some trouble with the spines regarding logo placement once they're all lined up.
