The enemy they are fighting is called Goku Black, that looks like Goku (it is future Goku posessed by evil Kai apprentice).
As normal Goku and Goku Black look alike that soldier thinks Goku is the Goku Black, but Trunks tells the soldier that it's not Goku Black he is about to shoot.

The translation team seriously didn't think "Hm, maybe we should make him say 'That's not the right guy' or something". It seems REALLY obvious that it could be taken out of context so I'm surprised nobody caught that beforehand.
