(Xbox 360) Star Wars Force Unleashed: Ultimate Sith Edition - not so expensive yet...but not as easy to find :\
(Xbox 360) Tales of Vesperia Limited Edition - Already selling for over $100 at least on amazon :(

(Wii) Mario All-Stars - Limited production run if I remember correctly...I was only able to get a copy when they did their 2nd print run.
(Wii) Metroid Prime Trilogy - already pretty rare and expensive
(Wii) Last Story Limited Edition - still a couple on shelves around me but probably cause the game isn't exactly well known outside of the rpg community

(PS2) Any .Hack game - I have a single .hack game only cause toys r us was having a huge clearance sale of new ps2 games back in the day...other then that they're pretty hard to find especially at a decent price.

I may add more as I think of them but these are the main ones I can remember.  Of course I say these as being CIB or NIB

I'm also kinda hoping that a lot of the Wii's rpg's eventually become rare and collectable lol since I've bought a lot of them as they were released thinking they wouldn't be around too long.  Many still factory sealed (like Muramasa the Demon Blade ;p )

I don't know why, and this is pretty random, but I think that Sonic Unleashed will be somewhat rare in the far future.

Definitely Tales of Versperia - 360. Already rare nowadays, especially the german PAL version.

Agarest - Generations of War - PS3/360

Supreme Commander 1 + 2 - 360

Catherine - PS3/360

.hack games I think will not be extremly rare here BUT the .hack//G.U. games I never see anywhere for sale except for ebay.
2 + 3 = 23

Wii...
Muramasa the demon blade

I keep meaning to pick this up. It's going for almost nothing right now, so maybe I shouldn't wait any longer...

Another franchise that spans multiple systems

Tales of ...

The ps1 games already fetch a high price for Tales of Destiny 1 and 2.

The Jap version of Vesperia for the ps3 is also pretty expensive to come by :(

I'd love to get the ps3 version though if a translation patch was ever finished.

As for the Fatal Frame series, Fatal Frame 4 for the Wii (Jap only) should definitely be considered, especially with the fan made translation patch that's available.

Some DS games are going for a good amount more than Gamestop charges already.
I got My World My Way for 9 bucks. I need the manual, but have the original artwork and an official Nintendo DS case.

Etrian Odyssey games seem to be going for about double what Gamestop charges.

I find that a lot of RPG games Hold/gain value

I suspect the Skyward Sword first print run (with the CD) will become rare, eventually.
Some of the New Play Control games (especially Pikmin, which hasn't even broken 600,000 copies, yet is generally regarded as the superior version) are going to get relatively expensive, too.

I think, however, that, barring something like Earthbound happens, most of the games that are rare now are going to be the hard-to-find ones, and most of the games that are easy-to-find now are going to remain cheap and common.

I have a feeling that new Growlancer for the PSP is going to get pricey one day.

A majority of the Ace Attorney games seem to be rare.
