All this talk and I managed to find an Xbox copy of Anniversary Collection for $3.

I'm gonna do a comparison of the two versions one day.

I highly doubt it. Its very simply slide one off and slide the other on. The nes played CV3 before and now it doesnt so its not the nes... its the 72 pin connector as thats the only thing that changed.

Pull the new pin connector, blow on it, reinstall :P

Yeah that connector being the problem is outright baffling. I have never heard of it causing any compatibility issues. There's gotta be something else going on. A connector is about as passive a component as you can get, so long as everything's connecting right, there's no reason it shouldn't work.

Do what wiggy said, try re-seating it.

Do other games give you problems on the new connector?

so far just it a and tengen gauntlet. Both of which worked before in the nes..... both of which work in my top loader.... and both of which dont work in my generation nex.

Could the connector be missing pins or have broken ones or something? Some kinda manufacturing defect where certain pins aren't making contact like they should?

That's about the only thing I can think of that'd cause the connector itself to not work with certain games.
