I'm using the same covers, I simply put them at the end of my collection. Just treating them like related yet seperate games.

As I've been picking up a lot more SFC games lately, it's started to irk me a bit as well. I considered placing them at the beginning or end, but that would annoy the hell out of me when it came time to search for a game to play (I often stand there for like 5 minutes trying to figure out what to play, and that would just makes things worse).
