Those covers are fantastic!  The only thing I've noticed is your Nintendo Seal is quite pixelated, here's a much crisper one:  http://www.box.com/s/rkhxdt201vmugb7zss7r

EDIT: Also, the Star Ocean cover rocks! However, wasn't that game published by Enix not Square?  At that time they were still 2 different companies.

The thought has crossed my mind... I suppose the black areas would be red mostly, and the rest would generally be the same. I'd have to figure out where to put the rumble pack, memory pack, etc logos.

I kind of toyed around with how it might look to have an N64 version, and here's what I have so far (unfinished obviously). What do you guys think? I've had quite a time trying to find a place for the little Number of Players/Expansion/Rumble Pak icons without heavily modifying the original look of the SNES covers that this is based on. Maybe I should also reverse the order they go in, so that the number of players will be on the far right (since every game will have that one), then if a game doesn't use the rumble/memory/expansion pak then it won't leave a gap on the right? There's also the screenshots on the back - they can either be narrowed down to only 3, or I could fit in 5 like most N64 covers, but the images will be much smaller.

Don't think you've quite captured the 64 look yet. Black and red just screams SNES. Maybe a yellow tint on the front and a blue tint on the back?

Yeah I know what you mean. I went with black/gray as a color for GoldenEye specifically, like how each SNES game has a certain color, but I agree that it doesn't quite work against the red like it did against the black of SNES.

The colour addition for the SNES works as there is no established/pre-conceived look or expectation from the viewer. Because the 64 boxes are so closely associated with those 4 colour tints on each side of the box I think it's impossible to do away with them and still retain the same feel.

Definitely think the layout works for SNES and 64, but yeah it's just missing the 64 "feel" right now.

I liked what you were doing with the SNES template since it was a combination of my vertical template mixed with more of a retail PAL feel to it.

I don't think you n64 template is different enough from your modified snes template.  It looks like a snes cover with red instead of black.  Also watch out for the publisher logos!  The reason i didnt put the publisher logo on the red bar (separate from the coverart) is most coverart has the dev logo on the art.  Some covers its easy to separate ... most is very difficult to remove.

I agree with Azarkhel that having the yellow, blue, green & red would help differentiate it from the snes template and capture the n64 feeling better.  I struggled a lot when making the Vertical N64 template we have right now because it was hard to capture the original feel of the boxes mixed with something that still looks appealing. I could have just changed a few logos and colors on my SNES template but since the art style of the N64 and SNES were so vastly different I felt the vertical iterations should be just as different.

Don't be afraid to try something entirely different.  Play around with different layouts and don't be locked down to your current template.  Have fun with moving things around and it could really work out in your favor.  :)

Also you may want to consider using the same size n64 logo on the bottom part of the spine. I kept my white box the same size so it would still line up with the horizontal style.  That way its make it more uniform if people decided to mix and match or slowly convert over to Vertical.
