I think with HDTVs, it's even more important than usual to use the highest quality cables possible. Component, RGB Scart (with a component transcoder), VGA (in the case of the dreamcast), etc. The scalers built into most HDTVs seem to be quite unforgiving when it comes to signal quality. You should be using S-Video at the bare minimum.

Personally, I think all of my classic consoles using RGB scart look fantastic on my HDTV. SNES, Sega Genesis, Sega Saturn, N64 (modded), Sega Master System (Power Base Converter), all look quite nice.

Unfortunately it's also why I don't use my NES, since the best it outputs is composite without a difficult mod (which requires some very hard to find parts).

Sadly, only the Dreamcast is on S-Video at the moment and I forked over the money for the GameCube component cable. The rest are on composite. I've been thinking about buying a modded Genesis with S-Video though. I'm just not willing to modify all my systems. Setting up a CRT just seems more feasible to me. Plus, I want to be able to use the original light guns as well. I've thought about RGB as well. Regardless of the CRT or modern display it's the best quality I can get. It's just a matter of finding cables for all the systems and I guess I really need to look into what I would need to set it up.

Dreamcast can do VGA, and you can find VGA to component transcoders. My TV just straight-up takes VGA so it works well and looks really nice, if a bit TOO sharp for my tastes.

Most consoles output S-Video. Genesis is one of the few that doesn't (though it outputs RGB. Goofy eh?). NES doesn't either but on a CRT it's okay.

The French NES, model (FRA) featured a unique "RGB audio/video Output", a proprietary output connector similar to the SNES connector. With the help of an additional PAL-to-RGB chip, it allow this model of NES to output RGB video signal. A specific cable was given with every unit, using the SCART plug to connect it to the TV set.

This got me interested in getting one.

All this time I thought the only NES that output RGB was the Famicom Titler.

I googled around though, and apparently the whole thing about French NES's outputting RGB is false

I've already decided that one day i'm gonna get hold of one of those playchoice PPUs and mod my NES with that.

Until then I guess I'll stick with my Wii VC or something.
